Since that's what happens in the primary version, yeah, I'd assume it's canon.

There is no one canon series of events when there are two versions. Presumably White 2 will have N own Reshiram and Black 2 will have N own Zekrom so they both follow on from a previous game.
The only way there would be a single canonical story is if both of the versions have N own the same dragon (which seems unlikely given that Kyurem's form is probably tied to N's dragon), or if something that only happens in one game is referenced in a later game (like Cynthia mentioned Giratina's events from Platinum in Black and White).

It is a direct sequel, but I'm sure the new game will fill you in. I didn't enjoy B/W as much as I did the 4th generation games.
