The Legend of Zelda: Majora's Mask
I love the game play with all the varieties of the mask transformations, I love how detailed the side quests are and how they intertwine into the main plot. I love how sinister the villain is with his mass-suicide plot. I love how creepy the music can be. I love how mutated some of the characters look, giving it a twisted fairy-tale look.
I love everything about it. Ocarina is great but this is Zelda unhinged in the best possible way.

Final Fantasy VIII. When I first started playing this game I didn't like it that much. Now I have played through it at least ten times, and each time I discover something new. I never tire of the world setting and find the characters to be rather charming. It's also a very easy game to break difficulty-wise but it gives you so many different ways to play that I don't mind. Still my favorite game and currently playing again on Vita.

I usually have a hard time coming up with top X games lists because I like so many games for so many reasons, but the one that I've always felt comfortable at the very top was Deus Ex. Between the atmosphere, the charming nostalgic late '90s visuals, the music, the myriad of ways to play through it, it's an experience that no other game has nailed quite so perfectly. While a lot of games have gone for that shooter RPG blend, none have really executed on the mixture like Deus Ex.

This is always hard to do because there are a few games that I love but that are pretty different from each other.
Probably Final Fantasy IX and then Demon's Souls. Maybe the other way around, but it's too soon for me to say that.

Xenogears. Haven't seen a more ambitious, well-crafted, complex story in a JRPG as this yet.

When it comes to nostalgia sake it is a toss up between Zelda Ocarina of Time or Chrono Trigger. Depending on my mood really. In reality though, it is hard to chose.

I wonder how many times I've plugged this game into threads. A lot of other games come close (excluding the usual suspects by Uchikoshi), but VLR was easily the best 40 hours of gaming I've done.

As always it's a toss-up between Earthbound and Super Metroid. My favorite game-series by far is Zelda though, nothing comes close, but I feel these two games trump even the best of Zelda.
Earthbound has the unique humor and charm and it's all weirdly melancholic (a trait I value a lot in everything).
Super Metroid is just perfection in gaming form. I doubt it will ever be topped on those terms.

Doom has it all. Great atmosphere. Fun fast paced gameplay. Very easy to mod or create levels for. Still has a very active community. New stuff is being released almost daily.
Also has coop, dm, ...

Seeing as this medium started in the mid to late 70's it would be sort of odd to deem a game my personal favorite of all time. It'd be like proclaiming a 1930's movie or earlier movies as a favorite at that time, while film just started earlier in the 20th century.
