Best Pokemon by Gen: Taurus, Heracross/Feraligatr/Scizor/Dunsparce, Ludicolo, Gallade/Toxicroak. Can't comment on gen V since I haven't played it yet, I'm waiting for Gray.
The only thing I think they could do to the games is the whole letting you revisit regions thing again. Still my favorite aspect of G/S/C.

I haven't read the manga, but from the bits of info I've read about it I think it would definitely be interesting if it had it's own anime. The manga is way darker than Ash's little adventures right?

From what I've read so far at least the battles are far superior than the anime. At least the weakness and whatnot are consistent with the game.

As far as fire red goes i'm always more bothered by the poison type gauntlet that you get shuffled through for most of the game, The team rocket hideouts, groups of biker trainers and finally the poison gym all come in rather quick succession.
