Although I do agree she could create something like that. On the other hand, if she considered midichlorians a separate and sentient lifeform, it may go against her oath as a doctor to perform genocide.
If it were a viable option tho, someone in starfleet would get it done. Janeway would make it happen for sure. She killed Tuvix, she didn't give a fuck. She could probably modify Seven's nanoprobes for the job assuming again, she could get close enough to a force user.

I'l going to throw my two cents into this though. Considering the developments of the most recent Star Trek movie, I think the outcome of this is going to be pretty obvious. What will happen is the initial fleet of Star Destroyers will be indestructible, and completely destroy entire fleets and break the Federation apart with entire colonies submitting to the Empire before more reinforcements ever arrive.
Eventually, the Empire will send representatives to oversee their outposts in this new universe, and possibly build a new Death Star to establish their presence. There will be TONS of casualties, and for many decades at the very least, the Empire will reign supreme. But as the universe is vast, and there are limited resources, the Empire cannot over-extend their reach, otherwise they might face another rebel uprising back in their own universe. This will allow many fringe worlds to remain beyond Empire control for a long, long time.
Eventually, the brightest minds in the galaxy will have come up with a way to close the wormhole, and they will come up with a two-fold plan. On one hand, they will send a lone special ops team back in time to close the wormhole shortly after it opens, creating a safe alternate reality where the Empire never ever invades.
On the other hand, back in their own future, they will send a suicide team to close the wormhole, while staging an uprising on all Empire worlds. The objective will be to kill off all Empire representatives from the other universe over the course of years, since no new reinforcements can come with the wormhole closed.
This will eventually be successful, but it will leave to a new chapter in the Star Trek universe. The decades under the Empire would no doubt have boosted the colony worlds' technology by a huge magnitude. The level of technology in the universe will rapidly accelerate now with the Empire gone, and with superweapons like the Death Star and Star Destroyers left in the universe, it will no doubt eventually lead to another great war between themselves.
