Some of codec calls/tapes in Snake Eater and Peace Walker were pretty funny.
And I don't know why but I found the music video parts during karaoke in the Yakuza games hilarious, especially Baka mitai.

In general most games aren't that funny. I'd say wholesome but not really humorous.
