Wow, not even 20 games that broke a million in Japan?

FYI I remember a few years ago back in the PS2 peak, when November hit in NA, every game in the top 10 sold a million.

Could you do a little resume of the ones you don't have over a million but YSO does (they have 32)? I'm pretty sure they are combining budget skus and such, probably also taking note of titles announced to have shipped a million by their publishers. Would be interesting to see what are the differences.
I'll reply to myself. Gathered as much as I could from gamefaqs to note where could the difference between the 10 extra titles YSO has as million sellers come from. Mostly lacking budget re-releases or just small differences from what a publisher shipped and what Famitsu claimed to have been sold. But there are one or two weird cases, anyway here we go (bold is yso, then famitsu data from this thread, then my take on the reason):

PS Arc the Lad 2 SCE 96.11.01 1,060,000
PSX - Arc the Lad II 816.873
Reason: Over 200k off, two budget re-releases data not found:
Arc the Lad II (PlayStation the Best) SCEI SCPS-91071 07/09/98
Arc the Lad II (PSOne BOOKS) SCEI SCPS-91310 11/22/01

PS Densha de GO! Taito 97.12.18 1,020,000
PSX - Densha de Go! 949.947
Reason: Just 70k off and there's two SKUs not counted that would explain it:
Densha de Go! (PlayStation the Best) Taito Corporation SLPM-86263 08/05/99
Simple 1500 Series Vol. 103: The Ganso Densha Utenshi - Densha de Go! D3 SLPM-87212 01/30/03

PS I.Q.: Intelligent Qube SCE 97.01.31 1,010,000
PSX - I.Q.: Intelligent Qube 750.740
PSX - I.Q. Intelligent Qube (Playstation the Best) 83.937
Reason: All SKUs counted but still miles off.

PS Crash Bandicoot 3 SCE 98.12.17 1,500,000
PSX - Crash Bandicoot 3 917.105
Reason: Huge discrepancy but two budget releases not counted could explain it:
Crash Bandicoot 3 (PlayStation the Best for Family) SCEI SCPS-91164 10/14/99
Crash Bandicoot 3 (PSOne Books) SCEI SCPS-91318 12/06/01

PS XI [sai] SCE 98.06.18 1,120,000
PSX - XI [sai] Jumbo 864.844
PSX - XI [sai] Jumbo (Devil Dice Jumbo) 64.207
Reason: Aha, weird case. There seems to be two different games here, XI [sai] and Xi [sai] Jumbo.
Jumbo data seems fair but then where's Xi [sai] data? (YSO has Xi [sai] as million seller, not Jumbo).
XI [sai] Jumbo SCEI SCPS-10123 12/22/99
XI [sai] Jumbo (PlayStation the Best) SCEI SCPS-91231 05/17/01
XI [sai] SCEI SCPS-10051 06/18/98
XI [sai] (PlayStation the Best) SCEI SCPS-91166 10/14/99
XI [sai] (PSone Books) SCEI SCPS-91303 10/12/01

PS Beat Mania Konami 98.10.01 1,070,000
PSX - Beatmania 923.585
PSX - BeatMania Best Hits 69.315
Reason: Not a very big difference, shipped vs sold or just not totally complete data

PS Parasite Eve Square 98.03.29 1,060,000
PSX - Parasite Eve 994.420
Reason: No budget version going by gamefaqs so most likely shipped vs sold or not totally complete data

PS Simple 1500 Series Vol. 1 The Mahjong D3 98.10.22 1,000,000
PSX - Simple 1500 Series Vol. 1 The Mahjong 787.685
Reason: Weird, gamefaqs says there were kinda like two SKUs so one could have been counted separate
Simple 1500 Series Vol. 1: The Mahjong Chat Noir SLPS-02437 10/22/98
Simple 1500 Series Vol. 1: The Mahjong D3 SLPS-02437 11/01/99

PS Derby Stallion 99 ASCII Entertainment 99.09.30 1,100,000
PSX - Derby Stallion '99 871.057
Reason: ?? no more SKUs to note, unknown reason for such huge difference

PS Doko Demo Issyo SCE 99.07.22 1,010,000
PSX - Doko Demo Issyo 808.057
Reason: Lacking 2 SKU data could easily explain it:
Doko Demo Issyo (with PocketStation) SCEI SCPS-10125 12/02/99
Doko Demo Issyo (PlayStation the Best) SCEI SCPS-91212 12/07/00

SKU's published by Squaresoft:
PSX - Grandia 130.520

Grandia was published by Gamearts, right?

Still the most amazing list ever though. Truly insightful.

No, i think it was just developed by Gamearts. Frankly, i don't think it had anything to do with Square being the publisher, but i could be wrong.

Developed by Gamearts, published by ESP Software. :)

Much data, you can easily lose track of some things. ^^

@Kurosaki Ichigo
Thanks for pointing this out, I wanted to reply but forgot it. ^^

This is very true. The NES was awesome. However this can also be partially be attributed to

1) Home console videogames being a much newer concept in Japan at the time
2) Japan's economy being incredibly up in the 80s
