I think people will get over the patriotism when they see more of the game. Bioshock Infinite didn't get this much scrutiny, did it?
I'm American, so maybe I'm just rationalizing, but it seems like the American imagery is more necessary to establish setting than it has been in previous games. Italy had no sense of nationhood at the time to use as a motif, but there the art and the architecture stood in to define your place. Colonial New York, on the other hand, could be any mid-sized town of the period, and the tricorner hats and powdered wigs could just as easily be putting you in 18th century France or Austria as they could be the colonies. The Native American imagery would be more associated in people's minds with the 19th century American West. Nothing could convey when and where you are quite so quickly as that big, gaudy Betsy Ross flag.

This reminds me of the time spider-man posed in front of the American flag for a whole 2 seconds and everyone went crazy about it.
There is a difference between the presence of a flag and how it is framed especially in relation to the main character. You must realize this right?

Im sorry but why is it that American patriotism in this game is a bad thing? Besides, itll just make it sell even more in the states.
If the game took place during the French Revolution and there was a lot of French patriotism no one would complain like this, even though Ubisoft would be "biased" toward it because theyre French. But nooo, because its in America, OH NO the patriotism!!!!

I think the sole reason of choosing this setting is to get hold of the main target audience - american console gamers. American gamers see nothing wrong when their flag dominates the cover. People from other countries may think otherwise.
thats the strange part though, people are claiming rabid patriotism in a game where the main character will have little reason to be patriotic in the first place. The vast majority of Native Americans were not exactly best buddies with the colonists, and the only reason most wanted anything to do with the british was because of promises of getting their land back.
I think people on both sides will be surprised where this game goes with these themes, because with the nature and heritage of the MC there should be plenty of ill will for both sides in equal measure.

I don't get it, this is a time where a new country is born, a time where the country separated from its "master", of course patriotism is going to be big in that time.

I wonder how the game is going to touch the slave issue.The imagery you are seeing is marketing, utilising a national mythos that formed over hundreds of years. What happened at the time was not like the mythos. We should all be aware of the difference and hope that Ubi is able to provide that authenticity. For me the imagery so far evokes Mel Gibson, not 18th century.
