You sure your NANDs are unlinked? Sounds like they might not be. If you change your theme on emuNAND, does it change on sysNAND as well? If so, pop out your SD card, format your sysNAND, pop your SD card back in, re-install Menuhax to it and it should work.
For me it didn't, but you can change that pretty easily by going into the settings and telling it to pull your save states from a different directory, or move your savestates to the directory listed. Keep in mind that they might not work if you grabbed CIA nightlies that are from a different day than the homebrew ones - emulator updates can break save states.

I got the rxtools for n3ds here: https://gbatemp.net/threads/tutorial-more-or-less-catch-all-tutorial.407080/ "Setting up CFW on 9.0-9.2" had to grab the mirror linked one.
"For good measure, also download ReiNAND 2.1. Extract its firmware.bin to rxtools/data. Rename to 0004013820000002.bin"
Above is what worked for me, the other firmware he mentions in that guide didn't do anything and just black screened.
You have your sysNand and emuNand unlinked right? (ran the system menu format, but popped out sd card when it has "red format" button" then put it back in when it reboots, then redo the .dbs file and repair, then redo the themehax on sysNand, then you can finally safely change the theme in emuNand for it to boot normally)
Crap, I didn't even think about the different nightlies.

10.3 or lower, so in other words good to go,assuming Browserhax still works when you get one (which it should).
Not easier, but more secure at least. Follow this guide for downgrading, this for installing CFW. Just turn your brain off and follow each step as directed and you'll be fine. Problems come from people like me who see something like "format SD card" and say "horseshit" then end up with their NANDs linked. If you're confused about how to do a step, feel free to ask.

that ReiNAND firmware.bin is for N3DS only, i have an O3DS. i guess i'll try an older version of rxTools

Wow, Nintendo repair was surprisingly fast. It hit the repair status yesterday and it was shipped out today. Not sure if it means they fixed it or not because their system sucks but yay i guess.

So what's the disadvantage of cfw? can you still access the e-shop/play online? can you still access the games you've already downloaded & installed along with normal retail carts?

Yup, see the other post I quoted for you, the firmware.bin for old 3ds can be downloaded using python 2.x and the script included with the sept 28th rxtools release. It's in the "tools" folder that comes with it.

If done properly, yes.
The big "if" factor is if Nintendo pushes a firmware update that blocks access or exploits, we expected it to come last night/today but so far nothing.
Ah that might be it. Should I reformat with emunand9? And only install menuhax on the sysnand right?

Nah, for this reformatting you're going to want to do it through the 3DS options. It's going to basically factory reset your device. And yep - after you do all this, go into emuNAND and switch themes to break menuhax on that end if you still have issues.
You can play online. I know I can with my N3DS on 9.5. You just need to follow the proper steps after having the downgrade completed.
Nevertheless, rxTools is implementing 10.3 before March (the release date should be "way sooner" [sic], though). If you don't update to whatever firmware comes out between now and then, you will be able to have the best of both worlds.

If I was to downgrade and homebrew, would I be able to upgrade later to 10.3 and not lose anything?

Boy trying to get specific answers answered in other threads got me nowhere. So i have a N3ds on 9.9 with ironhax (only time i updated ironhax was when hans came out so i could get access to eshop for that devil survivor deal) I'm wondering in order to do the downgrade what i'll loose, if i'm supposed to do anything with my NNID, and besides backing up my microSD card to the computer will i be able to play those games/ am i gonna loose my save files? Guides dont really tell me some side questions i'd like to know.
Backing up the Nintendo 3DS folder should be enough to keep my saves right?
I'm still a little bit confused how factory resetting will unlink the nands. A dummy step by step guide would be greatly appreciated.

Well, yes. I don't know how much you about this CFW stuff, but you'll be dealing with two "systems": a sysNAND (the retail system stored on a chip) and an emuNAND (a virtual clone of the system that is stored in your SD card).
Your sysNAND will remain at 9.2 (which is the last exploitable firmware) whil your emuNAND will be updated to whatever version is current (10.3 for O3DS, 9.5 for N3DS until rxTools 3 is released). So, yeah, you will be able to update and keep everything: right now if you have an O3DS, in the very near future if you have a N3DS

I'm worried that reformatting would make me lose my eshop games. If somebody has any tips on unlinking the sysNAND and the emuNAND that'd be great!
Oh, and if I'm using a o3DS and a 2DS I should update the emunand to 10.3 right? I know I have to do it via settings while using the cfw but now I'm worried it could update the sysNAND because they're linked together..

no, it is a way for us with N3DS to get up to date with the EmuNand. Right now emunand doesn't support 9.6 and beyond

No, emunand support isn't the same as being able to install CFW directly on 10.3 . What this means is that when you downgrade an N3DS to 9.2 and build the emuNAND, you can the upgrade it to 10.3 and enjoy not having to spoof access to eshop and NNID.

emuNAND is basically like dual booting an OS. You just access like you would normally.

BTW, I need to ask one more time, anyone has a link to the safest SysUpdater? I'm going to finally try tonight the downgrade method.
I saw there was a release of a thing called SafeSysUpdater, but there were some talks about a more advanced SysUpdater and I don't know which I should really use

n3DS will be here Friday. Will downgrade and install firmware then following that guide.

O3DS can just update through system settings on emuNAND. The 9.6+ emuNAND isn't released yet, so I don't know the procedure for it yet.

Thanks for this. The video was exactly what I did to downgrade, and the second link you posted was everything I did to install RXTools and it worked beautifully. I have it all installed, I have a backup of my NAND. I am set.
Just one question, when you do the whole RX Tools install and stuff, EmuNand is created on a hidden partition on the MicroSD. What do I have to do to if I want to use a new, bigger memory card after I have already installed RX tools and stuff?
I did all this on an 8gb MicroSD, but I have a 32gb I would rather use (I know, why didn't I use it to start with)>
