Alternate/Extra modes and minigames that kick ass.

I've been playing Julius mode in DoS since I beat the game and it ****ing rocks. It's just old-school awesomeness. SOTN has something similar if I'm not mistaken, but I've never had the pleasure of playing that game. I'm betting the GBA CVs have some sort of mode like this, but I never bothered getting the good endings for them (at least not for HoD and AoS).

Mercenaries in RE4 is possibly better than the actual game. At the very least, it could be it's own game. It's non-stop killing fun.

The slingshot mingame in NSMB (also in SM64 DS, right?) is a great example of addictive utilization of the touch-screen.

The last awesome alternate mode I can think of is Death Race in F-Zero X. I guess it could be classified as a main mode, but I don't care, it owns.
 
I like Suikoden IV's casino game, where you can just break it over and over and buy everything in the weapon and armor stores within an hour. Actually, I think I just did that and then stopped playing, so I guess it didn't do me much good. Oh well..

Oh, and I spent as much time in Paper Mario: TTYD's airplane game as the game itself.
 
The Batting Cage- Yakuza (I've only played it in the demo but for the love of God, I can't stop playing it!)

Mercenaries- RE4

Devil May Cry 3: SE- The Bloody Palace
 
I liked the ff7 snowboard game sometimes i'd have friends come over and we would just play that game.

Gran Turismo hi-fi mode was really cool at the time
 
XS Ep1: Xenocard. The best card minigame ever, ever. Too bad we never saw it again, I was looking forward to expansion packs.

MGS3S: Metal Gear Online. Excellent online take on Metal Gear Solid and much more than I could have asked for. It's great fun and would be even more fun if the Japanese players didn't keep shooting me in the head.

Yup, HoD has a similar mode, but it wasn't all that great, although AoS lets you play as Julius in the same style as DoS. DoS' Julius mode is the best, since it offers multiple playable characters and a bit of a story.

I liked the Green Goblin (or Hobgoblin? I don't know what to call it) mode in Spider-Man: The Movie, where you play as Harry flying about on the Goblin's wing. (The original Spider-Man game for PSX also had a "What If?" second quest with a lot of differences, apparently, but I only played the Dreamcast version, which lacked it.)

Sly 3 (which was practically all minigames) had interesting interfaces for the treasure hunting and ship sailing, too. I messed with the latter for a while, even though it's kind of repetitive.
 
The Ancient Cave mode (I forget its exact name) in Lufia 2. Basically a dungeon crawler instead of a story RPG.

I got to Level 100 in that, and couldn't figure out what to do. The Blob thing didn't do anything no matter what I did. Also got my guys up to past where they were in the actual game. Lufia 2 is my most played game ever, period. I played through it over 8 times and went pretty far down into the Ancient Cave 10-15 times. Easily over 500 hours of play time. I would still play it, but the battery for saving on my cartridge ran out.

So yeah, definitely the Ancient Cave. By far the best extra mode ever. :)

This reminds me of one of my absolute favorite things in videogames, ever: riding the motorcycle in Vice City. Too ****ing cool.

the new GTA needs a katana you can swing left and right from the bike!
 
Tekken Bowling & Tekken Force

Daxter also has a bunch of creative mini-games... too bad they're all the same game with just different themes.
 
Most everything I'd suggest has been mentioned...

However nobody has mentioned the PDA game in Alien Hominid. That was a lot of fun.
