Wiimote + Nunchuk is by far the best option for controlling N64 games on the Wii. Too bad Nintendo doesn't actually let you use it for Virtual Console releases. Oh well, Wii64 FTW!

I'M TRIPPIN' BALLS AT ALL THOSE ADAPTERS! Cool idea, though. Wish this was possible with a 360 controller.

CC Pro has the left analog stick on the wrong place, so that isn't really a question. GCN.

It's in the right place for 95% of VC games though.

You can map the buttons however you want in Wii64. I usually use
(N64 -> Wiichuk)
Joystick -> Joystick
A -> A
B -> B
C-buttons -> Wiimote d-pad
Z -> Z
L -> Minus
R -> C
Start/Pause -> Plus
D-Pad -> Unmapped

Yeah, for 2D games it's absolutely perfect, but standard CC was great for 2D games, too. I'd prefer to have a CC Pro that's good to use on 3D games and a standard CC for 2D games.
