Cities or locations that suffered a horrible fate in games

High charity in halo 2 and 3 if the civil war wasn't bad enough there was also ancient space zombies that eventually turned everything into a massive orgy of organic shit.
 
South Town in The King of Fighters 2000

Terranigma's factionalized version of Tokyo. You visit it early on as one more vibrant city being resurrected by dormancy. Shockingly, everyone gets wiped out later.

But I closed the Oblivion gate and saved the city!

Didn't matter still looked completely destroyed after the 350 hours I put into the game! The Empire should have at least put out the fires by then, I guess the tax payers money is better spent paying for that White Gold Tower.

The village, castle, and military base in Resident Evil 4 are all left in ruin once Leon is done with them. I always wonder if the villagers were ever cured from Los Plagues and if so what village they would go back to, it be nothing but dead bodies, burned houses, and a completely bombed out island off the coast.

Poor NYC, my beloved home. Destroyed by aliens in Crysis 3, a crime zone in Max Payne and The Warriors. Ruined by many a Marvel villain (and DC if you count Gotham and Metropolis as NYC). Hit by a deadly virus in The Division, a state of emergency as Liberty City in GTAs. There are so many more.
 
Gabriel Angelos exacted an Exterminatus on his home planet, Cyrene.

That just means they carpet bombed it into a lifeless rock. Oh and they gave the innocent inhabitants no warning, so they burned alongside the guilty.
 
Yahar'gul, the Unseen Village in Bloodborne.

Yahar'gul started in a pretty bad place, being home to the School of Mensis, a cult/think tank who worshipped the Great Ones and kidnapped people for experiments and sacrifices to try and communicate with their gods. But then shit got worse when the scholars found a third of a Great One's umbilical cord and tried to use it to commune with the still-born Great One Mergo.

BAD.
IDEA.

By the end of the game, the entire population is dead or worse. Even the big scary kidnappers are now just corpses. And don't even ask me what the fuck these things are.

 
Dark Souls - New Londo
The entire city was flooded to contain the Darkwraiths, killing every citizen in the process. When you lower the water level while visiting its ruins you literally walk over mountains of corpses.

Yup this was the first that came to my mind too.
 
The prototype series had NY going through two viral mutant outbreaks, The Division has a massive quarantine going down.

Also Station Square in Sonic Adventure 1.

How anyone is alive to yell "YEAH SONIC!" at the end of the game is beyond me.

But let's turn our attention to Star Control 2, a game I'm pretty sure I bring up in every single post I make. The Ur-Quan enslave Earth, "protecting" it's inhabitants. Not before doing a little preventative maintenance, however...

"Then the Ur-Quan broadcast an odd message: All objects of human construction more than 500 years old were 'to be abandoned'. We didn't know what the Ur-Quan meant until they moved their Dreadnoughts to new orbital positions and opened fire on the surface with their fusion weapons.

In seconds, large sections of London, Paris, and other European cities were incinerated. At first we thought they were going to annihilate us after all and we noticed that they were also striking such targets as the Giza Pyramids, the Parthenon in Athens, and Stonehenge. Curiously, The United States was almost untouched.

The flaming rain lasted for 40 hellish hours. It took days after we crawled from our smouldering shelters to realize what the Ur-Quan had done. Our new masters had targeted every building, monument or other man-made construction older than 500 years and destroyed it.

In those two days, we lost most of the history of mankind."
 
Well, if video games are to be believed, the 1755 earthquake that leveled Lisbon, Portugal was all because those wily assassins couldn't leave some ancient artifacts alone. (This is in AC: Rogue, which I just finished)
 
In Halo 4 the entire population of "New Phoenix" is killed instantly. New Phoenix is a massive super city that includes everything from Flagstaff, AZ all the way down to the Phoenix metro area and the surrounding areas. I live in the Phoenix area and went to school in Flagstaff.

Wind Waker - Hyrule gets washed away.

What a killer twist and ending.

Looks like the new Zelda is also set in a ruined Hyrule.
 
I don't know what the city is in Megaman X, but can you imagine how fucking terrifying it must be to live there? Extrapolate that logic towards Neo Arcadia in Mega Man Zero, but specifically towards dissidents and humans, and you have quite possibly one of the most wrecked fucking cities in the history of their universe and perhaps one of the most hopeless places in video game history for a human to live.

Honorable mention for Vizima in the Witcher series, in Witcher 1 it nearly gets burned to the ground due to racial persecution, riots, war, and pogroms only to be easily invaded and conquered by Nilfgard during the rebuilding of the city. I mean what the fuck man?
 
the closing credits do a great job of showing what was lost by the people who lived in Resident Evil 4's setting
 
New York in Metal Gear Solid 2, though it got censored cause of 911, and for some reason kept that way in the hd release even though that was nore than a decade later.
 
Vancouver gets blown to hell by the Reapers at the beginning of Mass Effect 3.

I hate it when a game pours a lot of love into a location, gets you to care about it, only to hand-waveringly destroy it at the start of the sequel like it means nothing.
