Nathan Drake is not the only star of the Uncharted game. I find Victor Sullivan to be an interesting character full of mystery and full of potential stories that can be realized with a dedicated title by either Naughty Dog or Sony Bend. He is both likeable and a jerk. He is smart yet reckless. This is the perfect formula for a character that is mentor and father figure to Drake. He can be the James Bond of this franchise while Nathan is arguably the Indiana Jones.

Back to the point of changing the protagonist. There is absolutely no issue with this. It's been done before and very successfully.
A prequel featuring a younger, relatively inexperienced yet no less intrepid Sully needs to happen.
