Link's Awakening has an easter egg cameo of Will Wright. The house he's in plays music from Nintendo's SNES port of Sim City.
 
I'm on mobile so I can't get a pic. But Matt Hazard in the first level basically has a Bootleg Raiden from MGS2, saying how he's going to be the lead of the game now.

Bayonetta has a couple of good lines from past Kamiya games.

"Flock off, featherface!" in reference to DMC1.

"Dancing's a go go, baby" in reference to "Henshin a go go baby!" in Viewtful Joe.

"Let's rock, baby" in reference to the same line in DMC1.
 
The Scott Pilgrim Vs. The World Game is full of at least a hundred random gaming references. My favorite one is actually rather subtle, but neat nonetheless. In one stage of the game, there are wolverine enemies that you fight. The wolverines' means of attack looks like this:

(IIRC, the Wallace DLC actually was the source of some controversy; some of the sprite effects were ripped straight from other games.)

Cole's lines when he greets the player in Dragon Age Inquisition seem random, until you notice they all reference other games and movies.

Guacamelee referenced A TON of games. Here are a few that I remember:

1. The powerup statues were essentially Chozo statues.
2. The desert area had a cactus shaped like Cactaur.
3. There was an area heavily inspired by Journey.
4. Some bricks in Santa Luchita are in the shape of Mega Man.
5. There are a ton more in Santa Luchita that I'm forgetting about...Batman v. Bane, Majora's Mask, Mario Bros., Minecraft...

Also Jak & Daxter in The Last of Us.

- a book titled "A Day With Ecco"
- (Chaz) "A Game Gear? Cool!" (or something like that)

I think MGS has posters of Policenauts or Snatcher somewhere?

Just played Shadow Warrior. The moment Lo Wang picks up his first gun, he says "Well, it's dangerous to go alone so I'll take this."
 
The final "boss" of Danganronpa 2 comments on how they're like the final boss of Bayonetta.

Trying to keep this as vague as possible to avoid spoilers.
 
The Last of Us: Left Behind features an arcade where you can interact with a Jak X racing cabinet.
