Probably Ar nosurge/Ciel nosurge. I was genuinely surprised by how complex Ion was, especially when considering that I dislike characters and dialogue in Gust games and in most modern JRPGs. Heck, I have a dislike for JRPGs in general now, but I did like these two games despite a few issues.

Some of the themes in the game were a bit too strange at times, but after having played both games I feel like it's hard not to sympathize and even empathize with her. The main reason being that the more you find out about her the more you realize that what you see is really just a facade hiding resentment/hatred, loneliness, and a lot of other spoilery things.

I won't spoil why, but if you manage to get invested in the games then I can almost guarantee that some parts will make you both uncomfortable and/or guilty while also hitting you in the proverbial feels.

The Mass Effect series, Skies of Arcadia,The Witcher series, Planescape: Torment, Persona 3: Portable, and Persona 4 are all exmples of games that have all instilled this effect on me. The one thing common denominator between all these games besides genre, is their fantastic cast of characters. Characters you actually give a shit about. Characters who pull you in and keep your interest. Characters who fucking elevate the damn game. Geralt, Dandellion, Garrus, Wrex, Chie, Akihiko, Vyse, Aika, Vhailor, Morte, Fall-from-Grace, Drachma . . . characters like that make games worth playing.

Crazy that people didn't think too highly of this game, it was so great and the moments between Ezio and Altair were so amazing. What happened to this series? Makes me so sad.

Mass Effect trilogy is another, DA: Origins. After spending 300+ hours with characters, it's hard to let go sometimes.
 

The main cast of Dragon Quest VIII
Their chemistry and individual personalities worked so perfectly (mostly referring to the 3 on the left, the Hero is kind of a blank slate). Such a vibrant, lively, memorable bunch. Going from these guys to DQ9's lifeless robotic party members was so disappointing and just made me appreciate DQ8's even more.


Another two are Geno and Mallow from Super Mario RPG. Obvious reason being that Super Mario RPG is the first and last time we get to adventure with these two. Mallow somehow managed to have both some of the saddest moments, as well as some of the funniest in the game and the entire Mario series in general. It made me very attached to him. Geno was just plain cool, a mysterious visitor from outer space with a penchant for justice, who happens to have the best goodbye theme in the series. If you grew up with the game, that theme always hits you like a train with emotions.
 
Life is Strange. I just recently beat it and looking at some screenshots on the ps4 UI thing it really bummed me out that it's over. Although it was one hell of a ride.

But yeah, this is why so many people were mad about Mass Effect 3's ending I think. I didn't do the characters justice.
What many people didn't understand is you were saying goodbye & resolving the numerous character arcs well before the final mission. Given how many character can die before the ending is evidence enough for this.
 
From "recent" games, Shepard, Tali, Wrex and Garrus (Mass Effect). Haven't said goodbye yet to Geralt, Triss, and company because we still have an expansion to go (if they decide to not make other Witcher games with these characters), but boy will I be sad to leave them as well.

Ark and Elle from Terranigma, it broke my little heart as a kid and the entire party cast of Chrono Trigger as well.

i'm sad every time they end cuz i adore these characters.
 
Geralt and friends in W3, the cast in P4 (we became a fam, I miss them), Zack Fair (you're the true hero <3) and Ezio and Altier(i don't know how to spell his name, its weird as fuck). I loved the scene in Revelations where Ezio learns from Altier's regret and simply walks away from it all and realizes he's done his part. To me its easily the best moment in AC1-4(dropped the franchise after that)
 
I legit teared up with the ending to Final Fantasy X when
Tidus evaporated with the rest of Sin's dream and
left.

Did you watch the japanese version? The text is kind different, and the intonation of the voice too.
The english voice made me cry. The japanese version, for some reason, destroyed me, hahaha!
