I've always preferred Western\UK ship designs. They usually don't look so gaudy as the Japanese designs with millions of wings, spikes and strange spoilers.

Among the things that have already been mentioned:

Zone of the Enders/2nd Runner: Amazing mecha design across the board. Jehuty still my favorite out of the bunch.

Final Fantasy VIII: Ragnarok is still the coolest looking airship I've seen in a game (or anything else, for that matter). Why is there no model of it available?!

Star Fox: Arwing. A pretty simple design, but very sleek, and the barrel rolls are awesome.

What hasn't been mentioned yet:

Xenogears: featured some of the best mecha designs ever, with Weltall-Id, Crescens, and Xenogears being the standouts for me:

(couldn't find a better picture at short notice, though this is amazingly awesome).

Seriously, these guys take great care to make several clearly distinguishable design approaches, and the resulting ships are just mindblowingly awesome to behold.

I know people will disagree with me, but I found the exoskeleton in Killzone 2 to be really fucking badass, mainly because of how fantastic the animations for it are (the stick movements in first person and so on...):

Never played AC3, but this is the hottest one I've seen in this thread so far. Seems to also be the only answer not clouded by some form of bias.

I couldn't pick one to be honest, seen SO many over the years, and none really stick in my memory more than any others.

Maybe Samus' ship in Prime? Or the Arwing in Lylat?

The best, in my opinion:

1) Wipeout - Seriously, these ships are ridiculously beautiful... for my money they're unmatched the world over. HD & Fury really bring them to life.
2) Homeworld - Great art style that still stands the test of time thanks to the smart, stylized texturing. Some of the best space ship designs around.
3) The guy Kojima works with in MGS and ZOE ... duh.


Honorable Mentions:
1) Mass Effect - I was surprised at the ship designs here. Bioware doesn't have great artists by any means but the Normandy is a great looking ship.
2) Killzone 2 - Gorgeous art style, impressive vehicle designs

The TIE Hunter from RS3 is kind of under-appreciated. I mean, yeah, it's yet another entry in a series of about two dozen minor variants, but it's got S-foils. What's not to like about a TIE Fighter with S-foils? Okay, so it doesn't have enough solar panel surface to justify its performance relative to other TIEs, and it's a blatant copy of the Interceptor's dagger profile. So what! it's a TIE with S-foils!
