Zack Fair, Final Fantasy VII.
He's an extremely likeable character, everyone looks up to him, he's the only normal guy we know of to make it to First Classas a member of SOLDIER whereas everyone else has alien genes or is an experiment of some kind, he's able to (and pretty much does) become friends with everyone, including the villain in his own game, and he can take on a small army by himself.
Zack is awesome enough that Cloud pretends that he is him for 70% of his own game.

I'm not sure I feel comfortable calling Joel badass. Even if it's by necessity, he's a crazy, violent old man who can barely trust anyone. Like Kratos (and distinctly unlike Leon or Wei Shen), I'd be scared to share a room with him.

I prefer when it's just their mannerisms in the gameplay, rather than the sheer magnitude of things in their background story or events they go through during the game.
Such as how everything Batman does in Arkham City looks badass. Stop a ninja's sword with his forearm, do some ridiculous flying kick, and then go back to just standing around like this is completely everyday stuff.

He may not have an official name or even be a he if you choose not to be, but this fucker just keeps on going even AFTER he dies. He even keeps coming back if he keeps dying until he finally has the soul of whatever keeps killing him in his hands. Pretty badass if I do say so myself.
He also makes you break shit.

Halo's are the size of Earth's Moon.
So IMO Master Chief is the most badass video game character.
Abducted as a child, put through the most rigorous military training imaginable and then at 14 subjected to the most painful physical augmentations for enhanced speed, strength, decreased reaction time, hearing, eyesight, intelligence etc. Then he is given a suit which doubles all of that on top of the most powerful AI ever created. He fights The Covenant, the Flood, Prometheans, Human Insurrectionists etc.
What could be more badass?

He's a try hard... He may have been a bad ass in the first game... but by the 3rd he kept trying to beat himself and it ends up just falling flat... Like Arnold Schwarzenegger being used in a new Terminator movie... oh wait.

He's more of a tragic berserk kind of a character. He's missing in the essential "cool" factor completely.
