To address your first question: I stopped using iTunes for downloading MU not too long ago. Starting up iTunes solely for getting MU once a week was too much of an inconvenience as I don't have an Apple product to sync it with anyway. What I do now is using the play in new window option from their website and then right click and save it to my desktop so I can easily drag and drop it to my mp3 player. You'll just have to check their website once or twice a week so that you can download their latest podcasts. 615+ Should be the latest one available so I don't know what's wrong with iTunes.

I can't really help you with your second question since I don't think there are any tools for that. If you want to go back to a particular section of a past podcast, then your best bet would be to look up whereabouts the topic is listed in the shownotes. After that you can make a guess how far in it is in the podcast because the shownotes are in order of appearance.

Going to have to check this out. I'm always on the lookout for similar shows. Oh and a reminder, I think the MU guys won't be putting up the free show for the next two weeks. I think they are coming to the US for some conventions and to meet fans who happen to be in the areas they're visiting.
