They are likely making a nice profit on it too. Batteries are not that expensive. I can't imagine the difference between what nintendo put in and this being more than a couple of bucks.
It probably would have cost them a quarter cent to fill the space with plastic, and that's why they didn't do it....and weight. Remember Iwata was real gung-ho on keeping the weight down. The fact that there was extra space in the battery compartment tells me that Nintendo planned for this.

When I got the console I would generally get a good 3-4 hours on a charge but now I'm lucky if an hour goes by before the red light comes on :'(

The original battery is 1500 mAh. This one is 4000 mAh.
Also uses the newer Li-Po technology as opposed to the standard Li-Ion ones!

Nintendo could have put a bigger battery in if they wanted. There's a reason this can work in the first place.
