No More Heroes references Duke Nukem Forever - in one scene Travis is told that if he wants a full explanation of a certain plot twist it would take so long that the game would never get released becoming No More Heroes Forever.

Sometimes Globox says "You were nicer in Rayman 2!" if you hit him :lol Then there's a part where the Dark Lum Lord yelled "Go away, Zelda needs ya!"and threw one of the fairies. :lol :lol I guess it's blatant, but I still think it's worth mentioning since Rayman = awesome. (NEXT GEN NAO)
 
I found a nice one in Left 4 Dead that made me chuckle:

In Dead Rising there's an achievement called "Zombie Genocider - Kill 53,594 zombies"
In Left 4 Dead there's an achievement called "Zombie Genocidest - Kill 53,595 zombies"
 
During the Valentine's day events in World of Warcraft, you can see the "Companion Crate" all over the world:

Mario 64 and the Nintendo 64 in Wrinkly's Save Cave from Donkey Kong Country 3. Funny to have a generational gap reference.
 
In No More Heroes, Travis has the ability to learn seven new techniques from a drunken man named Lovikov. These techniques are all named after the seven Smiths from killer7.

"Memory of Three" - a reference to Garcian Smith (who has three eyes);
"Memory of Child" - a reference to Con Smith (the youngest Smith assassin);
"Memory of Mask" - a reference to Mask de Smith (a masked wrestler);
"Memory of Demon" - a reference Dan Smith (who is also known as The Hellion);
"Memory of Tattoo" - a reference Coyote Smith (who has numerous body tattoos);
"Memory of White" - a reference to Kevin Smith (an albino):
"Memory of Woman" - a reference to Kaede (the only female Smith);

WoW references a multitude of games outside of their own IP. Probably the most obvious is the Nintendo theme in Un'Goro Crater.
 
Snatcher itself referenced a lot of Konami games too...

Outer Heaven is the name of the bar this scene takes place... You can purchase a Moai mask... Metal Gear is your navigator, etc...

is graffiti on a wall in Max Payne.

If I recall correctly, it has been several years since it released. :D

In GTA4, there is writing on the wall that references all other GTA characters (at least the PS2 games), Claude from GTA3, Tommy from Vice City, and CJ (Carl Johnson) from San Andreas - see if you can find them all.

Also, Half-Life and Half-Life 2 reference Quake a bit since the original game was built on a modified Quake 2 engine. The cheat code for all guns in Quake is "Impulse 11" and in Half-Life it's "Impulse 101" for example.
 
Too Human has a rifle called the K-Lobb.


Splinter Cell: Chaos Theory took a jab at Pandora Tomorrow's 3-alarm=mission fail gameplay mechanic in a conversation between Lambert and Fisher. Lambert was essentially telling him not to be spotted and set off any alarms to which Fisher replies, "I know, 3 alarms and the mission is over." Lambert blasts back, "Dammit, Fisher. This isn't a video game!!" :lol
 
Phoenix Wright had a number of them, though it referenced tons of pop culture as well. If only I could think of one off the top of my head...

The original Siren has several Silent Hill references in it. From the Wikipedia page:

The most notable aspect of Siren's development is that it was co-conceived and directed by Keiichirō Toyama, who had previously directed the original Silent Hill. Other former members of Team Silent, Naoko Satō and Isao Takahashi, also had critical roles in Siren's creation.

I can't remember most of them now (it's been a while since I played through Siren), but off the top of my head:

- There's a radio that you need to place in a well in one stage so a shibito in a later stage will be drawn to the well and will fall in when you shoot it. The radio is the same model of the one James uses in Silent Hill 2 (I'm pretty sure).

- There's a UFO "hidden" in the background of a picture you can find.

- The elementary school's layout is almost exactly the same as Midwich Elementary's layout in the original Silent Hill.

The mysterious man who shows up in town in Boktai 2 is actually supposed to be Snake, too.

Psychonauts references one of the CD-i Zelda games. When Sascha explains Raz' training to him, Raz says "Oh boy, I can't wait to bomb some-" and then Sascha interrupts him.

In GTA: San Andreas there is a mission called Body Harvest.

There's also a white dog with sunglasses in a few levels, not sure where that's from either.
 
There's a couple of game references in The Elder Scrolls III: Morrowind;

Firstly, there's a room in the Urishilaku Burial Caverns named 'Kefka Burial' in reference to Final Fantasy VI.

Secondly, in reference to Pokemon there's the corpse of an NPC named 'Peke Utchoo' with a note on his corpse reading "If anyone shall ever find me, I hope I am able to bring them laughter" - also, there are a handfull of locations named after other Pokemon; Marowak's Spine, Weepingbell Hall & Kakuna Burial.
 
Nobody mentioned the Dopefish appearing in a bunch of iD games? Or being able to kill Commander Keen in Doom 2?

A lot of Bungie's earlier games also referenced each other a lot, I think.

Zenogias in the US version...and there was a poster of Tifa in Solaris.

My favorite: "You like Castlevania, don't you?" from Metal Gear Solid. Blew my mind the first time Psycho Mantis said that to me.

Some others:
The Mario and Yoshi dolls in Twin Snakes.
The Jehuty model in Snake Eater.
There's also the rubber ducky in Sons of Liberty that was a reference to Sony's PS2 tech demo. That's in Castlevania as well.

Oh, and the Yoshi doll in the crane game in Link's Awakening.
 
There are references to Planescape: Torment in lots of the D&D games that have come afterward. Some are very light such as the weapons in from the special vendors in Baldurs Gate 2 which sell items from PS:T and Icewind Dale characters. Others are subtle clues and hints to a cohesive universe such as Razorvine Extract (property of Mourns-for-Trees) showing up in Icewind Dale or the dialogue with Zhjaeve in Neverwinter Nights 2 where she recites different heroic historical feats including Dakkons crisis of faith and his return to *knowing* himself.

Possibly the most interesting PS:T reference is in Icewind Dale 2. It involves the blind cat lady Firtha Kerdos, what she dreams of, and who she may very well be. Spoiler:

In MGS4 on one of the briefings you can see Sunny playing "Penguin Adventure" Kojima's first game on her PSP (funny how her PSP has a custom firmware to play MSX games :lol )
