I think Phantasy Star has a bit of a chance on account of PSO basically being the only reason to have a modem for your Gamecube and the latest game doing amazingly in Japan. Helps that it's a series about as old as FF, Dragon Quest, etc.
Most non-Sonic characters are a bit of a stretch for SEGA though. It'll just have to depend on how Sakurai wants to handle it.
Having Duck Hunt Dog and Sakurai's Cat in the same game could cause the universe to implode with cuteness. It might be too dangerous.You know who we're gonna get?

Was it just me or did anyone else think, at the start of the Nintendo Direct at E3, that we'd be getting a game with the Muppets or, at the very least, a few of the characters in Smash?

One one hand, his franchise has pretty much faded into obscurity to the point where I doubt Sakurai would give him a passing thought (he doesn't even have a trophy in Smash 4). Basically what Wonder Red will become, but at least Wonder Red has some kind of following via the ballot.

No. Every other bigger franchise or mascot-type character Sega created is nowhere near as popular as Sonic.
As much as I'd love to see Gilius Thunderhead from Golden Axe, or many other secondary Sega characters like Ulala, Musashi, Opa-Opa or Ristar, I sincerely doubt we'll get any of those. It was really surprising we got Virtua Fighter costumes for Miis, too.
I guess there's series that Sega acquired that are also strong like Total War, Company of Heroes or Football Manager, but I don't see them having generic characters from those games like they did in the Sega crossover kart game.

The Ice Climbers will most likely return in Smash 5, where the next portable will hopefully have a powerful enough CPU to run the AI for Nana (or Popo depending on the alt).

I'm impressed with the amount of DLC we've already received. If we just got Mewtwo and Lucas as the only DLC characters, I would have been content. Instead we get them, plus an out of left field character like Ryu.... and Roy. And that's not even all? PACE YOURSELF SAKURAI.
As for new characters, I honestly don't want to see Smash 5 potentials like Inkling get in. You've got to save SOMETHING for Smash 5 and we are already at the bottom of the barrel when it comes to notable characters. Isabelle and Inklings are the two biggest locks for the next game, so I would prefer to wait until then. Since we have Ryu, we might as well just shove in third party characters that will probably be cut the next game. Simon Belmont, Bomberman, Terry Bogard, Ryu from Ninja Gaiden, Heihachi, Kilik... just go nuts. They can be one and done characters.
I would totally trade Roy for tourneys though, c'mon Sak those were announced nearly a year ago.

He's a really recognizable SEGA character IMO, and he'd play quite unlike any character that's already in Smash. They could use his transformations from Journey of Dreams for parts of his moveset.
He's appeared on Nintendo hardware at least four times (first time was on PSO GameCube, through a downloadable GBA minigame). The last main entry in his series was a Wii exclusive.
