If you want transparency, you shouldn't use jpeg.
Put the PNG on tinypic, photobucket or whatever you like and link it as your avatar.

You can use color select or fuzzy/wand select to select just a portion of the avatar, then do color burn tool. Or, if you have each part on it's own layer, shade what you want one layer at a time with color burn.

If you don't like color burn, you can choose a darker color to paint with.

Or did you mean where on the body to shade?
