Underwater monsters are the worst (OP's example: Mario games)

I'm going to say those little fish from Hydro City Zone in Sonic 3, mainly because they had a glitch where they would get stuck on Sonic, rendering him unable to jump to get an air bubble so all you could do was to sit there and wait for the drowning music to start...

EDIT: I've just checked and it's apparently not a glitch, what the hell Sega
 
Once you figure out that one or two crossbow bolts will kill them, the underwater enemies like Drowners and Sirens in Witcher 3 are easy to dispatch. But I'll be goddamned if I'm not still scared to death of diving into deep waters in that game. Don't know if there's something worse there....i

I was kind of dreading underwater fighting in this game but since the crossbow is the only option and it is super effective and Geralt can hold his breath for a long time even without potions I ended up liking it. I also thought it was very polite of them to not have sharks.
 
I think I first became in touch with my fear of the deep at an early age thanks to Ecco The Dolphin on the Genesis.

Fuck everything in that game.
 
That's usually because of awkward swimming controls or the general limitations of movement in an underwater level. I still struggle to get that damn eel out of the ship in Dire Dire Docks without getting hit.
 
I've always had a phobia of giant creatures underwater in games. You can thank the Nintendo 64 for that shit. The sewer boss in Shadow of the Empire and Clanker in Banjo Kazooie are nightmare fuel.

I'm sure Mario Odyssey will have a nice frightening underwater creature to torture us.

I'm a grown-ass adult. I've beaten FFVII so many times, yet I still hate traversing the underwater. Something about Emerald Weapon suddenly popping up, or those huge rips and holes on the seafloor, or the random bushes... something about all of them just really creeps me out.
 
Metroid Prime had these creepy underwater creatures that would remain stationary, but as you got close to them, your vision would get distorted, and if you got close enough, the creature would suddenly open its jaws and drag you into them as your visor went crazy. Hella scary in first person.

As an incredibly small child I figured out how to get to the story section and the sunken sub from completely above water. Something about how the camera works underwater makes Emerald really threatening despite the fact it moves at a glacial pace.

Probably to do with it not having any kind of sound cue that lets you know its sneaking up on you.

Still think its better then invisible Doomgaze in FF6 which you run into based completely on luck

Okay so, in Frogger: The Great Quest, there was a huge fish enemy in the swamp level that would always be watching you from below, and I believe it was invincible and a 1HKO if you touched it.

It was always the only thing in the water as well.



And also, Banjo-Kazooie had the creepy Piranha looking fish that swam in the small moat around the Grunty statue by Bubblegloop Swamp's entrance. It COULD be killed, but it made a high pitched death sound that scared me for a long time.
 
Even though my overall impression of the game isn't good, the underwater fights in Monster Hunter 3 ultimate still managed to be BY FAR the worst part of the game. On 3DS they are even worse since you only have 1 analog stick.

I came to post this.

I hate water levels because they make the protagonist hopelessly difficult to control. Then they make All the enemies OP AND terrifying. Why both?

Then my mom bought Ecco for me, because I loved dolphins . Great game, but it was made out of nitemares. I couldn't play it unless my mom was sitting with me.
 
In real life too underwater animals are the weirdest you know

The deeper you go the weirder it gets, water monsters being scary in games is just a testament of devs actually looking up biology as a part of their creative process in terms of designing those creatures
