Magneto and Carnage are definitely among mine. The Joker is the only DC supervillian I really like.

If we're talking comic only: I always loved Batman adverseries like the Joker or the Penguin because they had a really good and reasonable explanation for becoming evil. And they were basically normal people that just happen to be mad and evil.
 
Another vote for Magneto. The scariest villains are the ones who may actually be in the right; despite his methods, Magneto pretty much has all of human history proving him right.

I don't follow comics much anymore, so they may have changed him... But back in the 90s and watching the Animated Series, Magneto was very much proven right repeatedly; mutant experimentation, enslavement, registration... he called 'em all and fought for the rights of his people to survive.

And he was a badass, of course.
 
Doctor Doom, although like all oldschool comic villians, he's had his stock rise and fall nauseously over the years, obscuring the best parts within.

There are so many great bad guys, I can't pick just one or two. Luthor written correctly is a favorite, and Ultron done right is incredibly scary. And they both deserve some love (hate?) in this thread.
