Frog, Chrono Trigger. The lack of his presence in almost any way shape or form really makes it hard to be interested in Cross.
 
Knuckles The Echidna, despite how hard they try to ruin him. He was Sonic, but he could break things with his spiked boxing glove fists and glide over entire levels, climbing when needed.

Big Daddy/Little Sister from Bioshock. I love the fact that in reality they're a really fucked up/disturbing creation, but their relationship is like a classic cartoon

Thumper from Twisted Metal. It's a purple car that shoots flames, fuck everything else
 
It would be impossible for me to pick an absolute favorite, since I love so many, but one of my very top choices would be Chris Redfield of Resident Evil. (Especially circa Resident Evil 5.)

Rin Tohsaka from Fate/Stay Night I just love her so much. Her personality, her character, and her looks are just perfect.

Shirou Emiya from Fate/Stay Night
He is just a freakin awesome guy. Cool personality and well written. Plus he is an idealist which is always good.

Yasha from Asura's Wrath. One of the cooles dudes with the baddest-assed theme, and part of the very best QTE ever made

With people mentioning ciphers and player stand-ins like Link and Gordon Freeman, the character of Martin Walker and the way he relates the player to the game (Spec Ops: The Line) is one of the most interesting and telling things about the last generation of consoles.
 
Overall its a toss up between HK47 and Revolver Ocelot.

Honourable mentions to Jade (Beyond Good and Evil), Sam Fisher and Max Payne.
 
Crafty's reasoning for Connor from AC3 is really itneresting, and I'm inclined to agree. He's already been mentioned, but Kazuma Kiryu is just a god-tier character, though very much rooted in the idea od representing a perfect cool badass. Mainly it's how each instalment of the Yakuza series builds his reputation, and by the time 4 rolls around he's practically a mythic figure. Really well done.

And so my choice goes to Yoshitaka Mine from Yakuza 3:

Villainous figures in this series are typically cartoonish or overblown (much like the rest of the soap area that comprises the ongoing narrative). Nothing wrong with that as it's led to such delightful creations as crazy-bastard Goro Majima, but Mine is something else. He's cool, collected and his role is never fully detailed, it's a slow trickle of information. What makes him special is that he's analogous to Kiryu; both sharing similar backstories but finding different paths, making him far more interesting than the foes that just happen to be from Kazuma's past in some form or another. In such a wonderfully overblown series it's almost disconcerting to be presented with such a calm individual, and Mine just gets scene after scene of ever-better development. I feel bad even referring to him as a villain; his characterisation is so strong that he almost defies categorisation.
 
So many of the best/favorite characters in games are not really characters, so much as your embodiment in the world and how you feel playing them. So, abstaining from those, some of my favorite "characters:"

Ryo Hazuki
Kazuma Kiryu + Kaoru Sayama
Snake/Big Boss
Persona 3 + 4 casts
Mass Effect cast
Max Payne/Mona
 
Miis. I want all my video games to have Miis.

As for 3rd party "me", I like:

1. Mario - Mr. Video Game himself
2. Temjin - One sexy mech
3. Terrans - Ready to roll out!
4 Michael Jordan - Finally had him on NBA 2K11
 
Paragon He/She-Shepard from Mass Effect.

Pretty much embodies the strength, kindness, sacrifice, and flaws that we should all strive for.

Probably Mordin Solus from Mass Effect. Brilliantly written, interesting, intelligent, badass, charming, tragic and funny. I loved him.

francis york morgan.
he's a really appealing character and basically 90% of why deadly premonition is great. he might legitimately be one of the best written main characters in a game for real but you won't understand why until you play through the game.

as an extension of the player?

chris redfield because he is the absolute most hilarious straight man in the entirety of resident evil. dude just takes everything at face value and can range from 'brilliant genius' to 'space cadet' levels of intelligence due to how much of a plank he is as a character

capcom knows this too and just has huge fun with all of his non-characterization all throughout resident evil: revelations. though they tried to give him some in re6 and failed spectacularly
