This is probably my pick. I also really liked the aforementioned themes for Skyrim, Metroid Prime 3, UMvC3, and DuckTales.
I think that of Spec Ops: The Line deserves a mention, too. The particular version of the song sets the tone well.

Thank you! Nothing much to add, but any mention of Lost Odyssey needs to be counted. So amazing, one of Uematsu's best themes ever. BD was great too.
Was just about to post this when I realized no one else had mentioned it. Great theme, if derivative of the LotR soundtrack.

Kinda cheating because it is a remix, but it's still amazing.
FUCK YEAH! One of the best game themes ever, IMO and as far as Halo goes, its second only to the main Halo theme which wins because its more recognizable.

Since most of the obvious ones have been mentioned (Xenoblade), I'll try to go with something else.
If DS games count, Mega Man Star Force had a neat title theme. The second and third games also had some nice remixes of it.

The demo for this game is the only thing from the older days I haven't deleted from the PS3's HDD (love listening to "To The Unknown" every now and then). My baby sister used to come rushing into the room whenever I highlighted the game because of that track lol.
Can't believe 4 days from now the demo will be 6 years old.
I was surprised by Professor Layton and the Miracle Mask's (title) theme.

I know the game is pretty much hated universally now, but I still love the title screen music for LA Noire. Honestly that was the best thing about that game.

This would normally take me hours to think through, but, luckily, Hero 30/Half-Minute Hero blew everyone out of the water so cleanly that there's no doubt. Too bad Hero 30 2nd didn't meet its challenge.

I am right there with you on the Xenoblade bafflement. But then I think I saw you hating on FF4's pretty, romantic OST so I don't think we can be buddies.

My favourites are
Deus Ex: Human Revolution
Futuristic and haunting. Beautifully fits the themes of the game. My whole body anticipates that one echoey key stroke whenever I listen to it.
Wipeout HD
Just such a badass track. So full of stored energy and a thumping sleekness that the series is known for. Sometimes I wish this was my thinking music.
Some amazing ones in here, I'll add as an alternative (click picture), the main theme from BS2.
This does not play at the title screen.
