Rom in Bloodborne
I hate spiders but Rom will not attack you until you attack it. So being the one who actually initiates it instead of just being in the area for combat made me feel a lil bad for killing it.

Quite a few of the bosses in Metal Gear Solid.
Specifically, Sniper Wolf. This was actually the part that sort of got across to me that games could be emotionally affecting in ways that I hadn't thought possible. MGS1 still the GOAT IMO.
