First of all, every sport is different in how many from each country is allowed to compete. Since the gold medal winner is one person, you could consider them the best in the world. But you can't say that about the silver/bronze winners due to the built in participation rules I just mentioned.
The point of the Olympics isn't to determine who #1-50 ranked in the world are. The sports already have their own annual events for that.

The fact that some sports allow multiple people from the same country to be on the podium doesn't change that.
2 is just as arbitrary a number as the 3, 5, or 10 per country limit already built in. So your point doesn't make any sense.
