I played both and Rune Factory compares very favorably - I totally agree that Story of Seasons felt like a slow slog, especially comparing it with Rune Factory 4. The farming is a lot lighter though, but you should really try it if you felt the way you described about Story of Seasons. It has much more stuff to do and is super entertaining - I couldn't put it down once I started.
Story of Seasons was very overwhelming at first - I hadn't played any of the more recent Harvest Moons and had no idea how to deal with seed sheds, bee stocks or anything...
Rune Factory starts very basic and then you basically can decide how deep you want to dive into any aspect of the game. You can get very complex with the crafting, dungeon crawling or farming - I never ended up fully utilising fertilizers or raising giant vegetables or gold fruit for example, and you don't have to if you don't want to. Same with pet catching and training. But it's all there, and very accessible.
They had 1 sale on it only in EU so far, but it's worth it at full price even digital only.

Fantasy Life would be super high up there honestly, if we are talking stuff developed for the 3DS, I'd been following that thing ever since it was originally shown as a DS game way back when. I just loved the freedom it gave you and had soo much fun exploring the world and making new stuff. It was exactly what I wanted from a game like that.
Either that maybe Etrian Mystery Dungeon which is one I think I'll be in love with forever. Heck most of the Etrian series on the 3DS has had me hooked. And SMT IV.
Also Apparently I should of had Bravely Default on there as that came in at 95 hours but its not showing up on the main list for some reason :/
