haxes need their payload to be updated when you update the FW. But that's just a matter of running the installation again. You have cubic ninja, which is excellent. It's very update-proof.
Doing a system transfer will indeed also require you to update your FW to the latest version. This will get you 10.5. That version is still homebrew capable (so you can run retroarch and even install menuhax), but downgrading will no longer be possible - because that exploit was fixed back in 10.4
There *might* be a way to do a system transfer without updating the FW, but I don't know any details. I remember a thread about this on gbatemp. Perhaps it was just a concept/idea, perhaps it's really a working thing.
