I actually most recommend 3U only because it's the cheapest (on eShop) and is packed with content, but it depends on your preference since all have their differences.
Be warned that 3U has no online on 3DS but does on Wii U, the other two have online multiplayer.
Couldn't get into Rune Factory. I have it on the PS3, still too much sim for my tastes. Unless the 3DS version is a lot different?
What about the Musou games? There are only Hyrule Warriors Legends, Samurai Warriors Chronicles, and Samurai Warriors Chronicles 3rd (eShop-only) in the west (2nd and Dynasty Warriors VS never came over).
Rune Factory 4, though its a harvest moon spinoff so it has farm/sim elements as well as city building

Gurumin 3D was the most recent ARPG to come out.
There is a lack of ARPGs on the 3DS, maybe it will improve when the Switch comes out.
Otherwise, Steam is good enough to play ARPG games, Xanadu Next from Falcom came out recently.
It's a DS game but Final Fantasy Crystal Chronicles: Echoes of Time is really good. One of the better 3D games on the system.
What about Senran Kagura? Story is nonsense, a little lewd, lots of characters and a bit like a Musou game but in beat em up style.

Kid Icarus is a bit of both, in the air it's a shooter on the ground is an ARPG.Big Falcom guy, been loving Xanadu Next.

This. Fantasy Life is awesome unless you want a standard 'save the world from ancient evil' rpg plot. It's more about progressing in the career you've chosen. Some are better than others but I never got bored of riding around as a paladin on a horse.Fantasy Life!
It's funny how non of the Ys games are on 3DS. At least Ys 3 Oath in Fleghana and Origin.
