Lead: definitely Yuri Hyuga from Shadow Hearts and Covenant
Villain: this is a lot more difficult, I'd say the Xeno-games have a lot of my personal favorites
The "duo" from Xenogears: Grahf and Krelian
Albedo and Willhelm from Xenosaga
Luca Blight, (Suikoden 2 and 3 spoiler)

I was going to post, but now I don't gotta.
Thing is, he was TERRIBLE as a protag. Fucking awful. Manipulated constantly, bombastic, disrespected, couldn't fight for shit. But that made him best in the metadiscussion!
Protagonist:
All others are chumps.
Antagonist:
Not the most original villain ever, but one of the best portrayals of a character working towards an ostensibly noble goal, but through a combination of misdirection and willful ignorance, ends up being evil. They actually managed to inject subtlety and sincere characterization that elicited genuine sympathy from the player with Saren. Too bad the other two games featured poorly characterized Reapers and giant three-eyed space baby skeletons and other completely absurd shit. The most notable villain being The Illusive Man and he's a side-villain...ish at best!

it was difficult coming up with a favorite protagonist as I often prefer secondary characters, but I settled on

Antagonist
Wind Waker gave us a tiny glimpse into ganondorf's personality and showed us that he isn't just some power crazed dark lord. There's a lot of room for expansion, but I'm afraid if nintendo were to try and give him more depth they'd end up with another "Other M".
it was a toss up between War and Death from darksiders, mainly because of the story the 4 siblings share, but I went with War because the story of the first Darksiders was better written.

although he might appear to be a mindless brute at first, while playing you realize that there is depth to his character, he was accused of committing a great crime simply because he was doing his duty, he then goes against both angels and demons alone and severely weakened by his masters to clear his name. In the end he goes against even the Council, his masters, not for his own honor but to right what was wrong. Death does something similar by sacrificing his life and that of his whole race, in order to revive humanity, who were the cause of the nephilim's fall in the first place, so he can undo the crime his brother was accused of.

It was too late for him, but he got shit done. All the while crying like a ninny. He spoke with Dracula though, and they had a casual conversation about his work and smoking weed. It was super.

Intelligent, although mad. He'd rather reign in hell than serve in heaven, thus he destroyed the world.
