Games that are, and will always be perfect.

The only true answer. I don't think any game has the same lasting appeal as Ocarina of Time. It's not hard at all to go back to even 13 years later, the combat is still fun, soundtrack is one of the best soundtracks ever (the Ocarina songs are still so memorable), bosses are still some of the best in the series (Phantom Ganon <3) and in the graphics department it's sorta cartoon-ey looking style makes it hold up a lot better than most other 3D games of it's time.

Basically, OOT is one of the best games ever, and I don't think time is ever going to change that reputation.

The only negative people bring up are the dungeons, which were groundbreaking for it's time, but seem simple by today's standards.

When I think of perfection in gaming, I always think of just one game:

There is nothing that I would improve or even change about this game. Flawless (and instantaneous menus), silky smooth gameplay, perfect controls, sublime soundtrack. It truly is perfection in game form.

They might seem simple, but if you're coming into that game fresh there are still some great puzzles that'll stump you for a bit. I mean sure if you've played every other Zelda and go back to it now, they seem so much simpler. People don't seem to understand that they all work off of the incredibly solid framework laid down by OOT.

Master Quest is a great extra challenge, but I do still love the original layouts.
 
These Tetris answers are close, but no cigar.

The real answer is Tetris Attack. Later versions added a bunch of neat fluff, but that's all distractions from the perfection of 2 Player Time Trial (and the perfections of Tetris Attack music). It also beats Panel de Pon because it has Hookbill Koopa.

In conclusion, Tetris Attack.
 
Ducky nailed it. Super Metroid is STILL the only game I can go back and play and have it still have that...freshness. Such an immaculately designed masterpiece, probably the crown jewel of Nintendo's best of the best.
 
The game that immediately comes to mind is Chrono Trigger. Perfect pacing, fantastic story, the way the gameplay unfolds, characters... it is the total pacakge and pinnacle for 2d rpgs.
 
Super Metroid is very far from perfect. The graphics are frankly ugly nowadays, particularly the repetitive-looking environments. Also, a bunch of the secrets are found by mindless bombing/scanning/whatever, rather than by careful observation or clever puzzles.

Frankly, Metroid: Zero Mission solves these issues and is a better game.
 
There are very few games I can play multiple years later and still enjoy just as much as I did the first time, but here are a few:

REmake. The static cameras allow the graphics to really pop, and the way this game builds tension and suspense is unparalleled anywhere else. This was one of the few games I finished and felt a powerful bond with the character I spent many hours controlling. Fantastic.

No One Lives Forever. The humor in this game is top notch, the gameplay is so unlike any other FPS out there (colorful and unique levels where you're always doing something new), and it has FIFTY levels. I miss the days where an FPS took you 15+ hours to finish.

Metal Gear Solid 2. This is one of the first games I replayed multiple times, and every time my strategies changed and I was able to experience the game in a whole new way. This is the definition of "wide linear," a game with a linear path but which gives you the freedom to get through its challenges in any way you see fit. Stealth through it, fight through it, hide in a cardboard box, use tranquilizer darts, or any other strategy which you see fit.
 
Man, this is all subjective obviously, but Ocarina of Time wasn't even perfect in 1998. I mean, I know we're not talking games that are truly perfect here, but OOT's flaws are too pronounced to even come close.

The fact that it doesn't hold a candle to it's 2D predecessors is enough to disqualify it, in my opinion. The Legend of Zelda, Link to the Past, and Link's Awakening are all far more timeless in my eye.

The newer Tetris games include 2 features that I dislike. 1 is the ability to 'hold' a block. The other is the ability to move the piece around the bottom of the board for several seconds before it finally sticks.

I'm not at all a fan of these two things, it breaks the game for me.

Tetris: TGM doesn't have any of those.

This. Heck, I'd add Zelda II to that list. Screw the haters. Zelda II has the best combat in the series. And if Zelda I holds up, so does Zelda II.

Sad no one's mentioned Donkey Kong '94 yet. Not only Donkey Kong's finest hour (suck it DKC!), but also the best puzzle platformer ever.

Also surprised not to see any Planescape: Torment nods yet.
 
For myself personally, I would choose Ninja Gaiden on Xbox and will also take a lot of topping to knock it out of my all time Top 3 spot.

But to agree with two other posts in here...

Robotron 2084 and Geometry Wars 2. Gaming bliss right there.

Seriously, I have a hard time coming up with any. And for what it's worth, I have a hard time coming up with flaws in LTTP too.

I'm really interested to hear what these very pronounced flaws are. I personally think OOT far surpasses LTTP in every imaginable way.

Seriously, I have a hard time coming up with any. And for what it's worth, I have a hard time coming up with flaws in LTTP too.

Lots of emptiness in the overworld, few enemies to fight, too much time wandering between areas, the Water Temple having too much water to slowly traverse and not be able to quickly swim through...

If those are negative traits, Wind Waker, Twilight Princess and Skyward Sword are some of the worst games ever made.

Seriously, the overworld isn't that empty. Nor do you spend very much time wandering between areas. You're confusing Hyrule Field with the overworld. The field is bound to be empty at times... it's a field. In OOT, I never once thought "wow, this shit is empty as fuck, I wish there were more enemies!" Twilight Princess, on the other hand...

Never had a problem with the water temple. A Zora mask would have been nice, I suppose =
