Ratchet and Clank 1 had a moment where when you pick up a gold bolt, Clank does Daxter's J&D Precursor orb collection dance. Kinda amusing.

Magicka does. In the first chapter, there's an peasant lady with a big yellow exclamation mark asking you to clear the rats in her basement. After you kill the goblins that emerge, she says: "I'd be happy to give you the coins, but there doesn't seem to be a proper inventory in this game. Touch luck" (also unlocks the achievement RPG much?)
Talk to her her again and she will say: "Now if only I could get rid of this exclamation mark that's been following me around lately"

Jak did it once. Someone makes an offhand remark about how "It's not like this is a video game, you know!" - or something along those lines - and Jak and Daxter both respond with a glance towards the camera.

That's the only blatant one. There's a bit more fourth wall bending, though.
 
Cursed Mountain (Wii). I can't remember the details, but at some point, the main character is being sort of taunted by a woman, and one the things she says is "you, who plays...you do not believe". The main character isn't 'playing' anything when she says that, so it's directed at you, the player.

And do some of the Eternal Darkness sanity effects count? It was the first thing I thought of when seeing the thread title. Volume that gets turned down, blue screen of death, tv (apparently) shutting down...

Baten Kaitos? You were a diety/a fairy kind of thing in that and watched over the characters and they addressed you sometimes.

I just played this part two days ago. (Ar Tonelico Qoga)
The story integration they did for DLC payments was also pretty entertaining.
 
Ooh, just thought of a good one.

Mortal Kombat 2 - Liu Kang summons a Mortal Kombat arcade cabinet to fall on and kill his opponent as a fatality.
 
I was just playing Backyard Sports Football that I gameflyed for achievement whoring and after a good play I hit the button to skip the instant replay after it started playing and the announcer said "Hey, I was watching that". Got a chuckle out of that.
 
Doesn't Super Mario RPG break the 4th wall as well? If so, I'm surprised it's not mentioned in the first page.

The puzzle where you
close the ds half way to make the screens reflect off of one another and reveal the answer
was stunning, and I have no clue what made me even think to actually do it.

Also, I found the ending to be pretty outstanding in this regard as well. Almost as if it created memories that never existed and had you recall on events you didn't really have much knowledge on in the first place. Really great stuff.
 
Sonic makes a mention or two towards the camera in Sonic Colours... I've always liked the instance in FFVII where an NPC explains that if you press select(?), a hand appears over Cloud to help you locate him.

Cloud's response is priceless. "Finger? What the hell!"

I guess this is similar to Zelda: Phantom Hourglass
where you have to close the DS so you get it in the map. I was struggling for it in a while. Excuse my vagueness!
 
People who've visited the Antiqua bazaar in Secret of Evermore will know that we're all just puppets controlled by the button-pressing overlord!

Also, didn't one of the dancing-girl bits in Final Fantasy 5 have the dancer ask you, the player in front of the TV, to join in? I can't remember if it was a dance or a piano-practice part.
 
Don't some of the Ultima games revolve around the Avatar which is recognized as you the player controlling them through the game?
 
In Wind Waker,there's a note which says that you shouldn't stay up all night playing.

Balthier from Final Fantasy XII says that he's the leading man and because of that,he won't die.He makes a Cameo in the PSP Final Fantasy Tactics and says there that his apperance "has more the feel of a cameo role".

And Nethack.Use the stethoscope on the bottom of the screen gives you the message:"You hear a faint typing noise".

Final Fight One with Alpha Cody and Guy. They realize that they've been sent back to 1989 to save Jessica. The stuff that follows is just pure comedy. I'll leave that for you to see.

I wouldn't call that breaking the 4th wall, quite honestly.

However, for those with Mario vs. Donkey Kong: Mini-Land Mayhem: If you close the DS while playing, you'll hear Mario saying:
"Hey! Come back!"
"Owww!"
And more...

But it's acknowledging that during the Animus scenes the player is taking on the role of Desmond in terms of who is controlling Ezio.

It might not be a text book definition of breaking the fourth wall, but it is certainly acknowledging it's existence in a cool way.
 
Somebody mentioned Cranky Kong, but here's a few examples, as he's definitely one of the best examples of characters that break the fourth wall.

He even breaks the fourth wall in the manuals for the DKC games. Both in the plot, and appearing in bubbles to criticise the manual itself.
