When RPGs have funny little comments for lots of little objects you encounter.

"It's a rack full of spices...or people, it's really hard to tell" is probably one of my favorites, from Steambot Chronicles, a game where all the major characters have spice related names.
 
Every main menu that has different tones for each menu choice (just can't think of a specific game right now, but I know there are several games that do this).
And I don't know if that would still be considered "little", but hearing the Fanfare when I turn on a DQ game.
 
When clouds cast shadows on the ground. Alan Wake did this in real time with its skybox clouds and it blew my mind.
 
Demon's Souls

When you free Yurt, and bodies start appearing in the Nexus. It leaves you questioning your memory of the area and wondering what the hell's going on, and he eventually starts killing vital NPCs
 
The combination of "comedy relief music", the "cold wind blowing" sound effect and the pop can rolling across the screen in Devil Survivor 2. Even alone they're amusing to me, but together it's terrific.

Easter eggs, cheesiness, when games don't take itself seriously, funny enemy death screams, when enemies in games aren't afraid to actually kill you.

The pause chime in SMB1. That's mostly due to nostalgia and it being in my top 3 favorite games of all time. Also from the same game, that feeling you get when you hit the bricks just right to go to the minus world. Sometimes I turn the game on just to do that. Feels good man.

Another one I like is going down pipes. "Down Down Down!"
 
When I stand/walk near a ledge and the camera turns around slighty so that I can enjoy the view more (like in Skyward Sword ^^).

I wish I could let the developers know how much I appreciate those "little" things.
 
Seeing people chirp in Journey. It has no practical application, they just want to you enjoy their company, so cool.
 
Couldn't find a good image, but the rain drops hitting Samus' visor in Metroid Prime.

That's a really good one. Great touch.

Also, people citing Mario Galaxy are cheating. That entire game is happiness.

- Eavesdropping in Stealth games.
- Banter in Uncharted & co-op games.
- Controlling Sackboy's mood with the dpad.
- Partner bitching at you for crashing in LA Noire.

I had a guy chirping non-stop. Turns out he was trying to show me a secret. That was super cool. I actually felt sad when I couldn't find them at one point, I had gotten so accustomed to playing with them.
 
In Xenoblade Chronicles, the background color and design of the party menu/inventory changes depending on what zone you're in. Little touches like that I dig.
 
Something that always makes me smile is the weapon in WipeOut which raises the track in a shockwave pattern, slowing down everyone ahead of you. And locking onto someone with low health and watching that rocket fly, culminating in a sweet explosion and chassis flying across the track

Yes, this. You just reminded me of the time I heard 2 guards talking about the Beatles in No One Lives Forever. Couldn't stop laughing for several minutes. That game and the sequel have some of the best NPC dialogue ever.
 
Anything that can launch an enemy a billion miles away at a billion miles per hour. If not that, at least something that makes enemies go flying
