I'm not sure I'd go so far as Jexhius in basically saying the plot is a trojan horse for the harem. There's clearly a harem element at play, but I don't think it's exactly true that the plot just serves as window dressing. Now, I highly doubt that there's a coherent overall plot as such, but I certainly think the author is trying to tell legitimate sci-fi type stories. Essentially the author likes both sci-fi stories and harem school antics and attempted to combine them for varying results. The typical harem cliches are subverted to a degree, mainly in that Kyon is actually more interesting than any of his friends, as opposed to the standard harem of the ultra-vanilla guy and his smörgåsbord of girls catering to every stereotype.
