That sounds extremely weird, All Natural won't affect OB XP or OBGE. Something else must've gone wrong. How do you know they're not loading btw?

See d3rang3d's post. To me it looks like the OB XP box, are you using that? If so, you might have accidentally toggled the box to stay even when there's no message on screen, or something went wrong. Should be fixable easily, check the OB XP readme to see how to edit the .ini.

Basically the ones from the OP that aren't graphical upgrades. Also if you want, OOO and Oblivion XP. There are tons more of course, but those are the ones I use and consider pretty basic.

Yes, your original Oblivion .BSA files will have had their date reset to 2010, which is bad. Move all .BSA files EXCEPT the ones that start with "Oblivion -" out of your Oblivion folder (there are quite a few of them with your setup), then go into OBMM -> utilities -> archive invalidation and press "reset bsa timestamps". Then move the bsa files back. Now do the archive invalidation process as you normally would.
If any of your mods replaces a file from the original, and in turn was now replaced by Steam, then you will also have problems. Shouldn't be serious though, since most mods don't actually replace anything from the original game(not even texture mods, they "replace" files that sit comfortably inside Textures.bsa). Just do the steps above and you should be fine. If you notice anything weird, ask again.

New issue I found last night after playing for about 6 hours. I'm at work right now so I won't be able to troubleshoot until I get home in about 7 hours, but I figured I'd post my issue here to see if anyone has an idea.
On the east side of Chorrol, just beyond the church, the buildings are completely missing/invisible except for the doors. If I click on the doors I can get inside the buildings and it looks fine inside, but outside I can walk right through where the buildings should be so I'm guessing the meshes are missing completely or didn't load. The wall beyond the houses on the east side that border the City is missing also. Very strange.
I have not added any other mods since my previous issue above, besides updating Oblivion XP.
I'm stumped on this one. Very, very weird. I guess AWLS or UL are candidates, although neither of them SHOULD touch those areas... neither should OOO.
