The Science Behind "The Last of Us"

I was hoping for a happy ending where they took Ellies blood, got the antibodies and were able to keep creating a vaccine. What's the science behind cracking her head and cutting up her brain?

Some additional info on this big ass apoiler:
the blood-brain barrier isolates the circulatory system inside the brain from the rest of the body and even the immune system is kept mostly out (which is why brain infections are so damn dangerous). Whatever stopped the infection from spreading is not present in the blood outside the brain. Of course, the BBB also makes the entire fungal brain infection a bit more implausible since spores are usually gigantic compared to the stuff that's allowed through the barrier.

Well, I guess the characterization was well done as usual for a Naughty Dog game, but the game play didn't look that interesting to me and the storyline was fairly predictable. Not to mention the fact that I hated nearly every character in the game ( by that I mean the personalities of the characters ) and the ending just made me hate Joel even more.
This is a weird post. People judge games by watching someone else experience the gameplay via stream instead of playing it? There's a disconnect there, I would think.

That picture was just a joke, actually. The loa loa worm actually spawns an entire colony of worms behind your retina. If left untreated, they'll eventually attempt to burst out and find a new host:
