Having read Thanos' comics, but only seen Darkseid in animated form, I'm going with Thanos. That said, I'm sure Darkseid is more impressive in modern comic form. But Thanos with the infinity gauntlet is unstoppable outside of the whole "secret inferiority complex makes him leave small weaknesses for his opponents to exploit" thing.

The Infinity Gauntlet wins, Thanos is irrelevant. Any reasonable competent individual with the Infinity Gauntlet could win over Darkseid in this scenario. Even Nebula with the Infinity Gauntlet easily beat most of the high end Marvel cosmics including Eternity.

There was a deliberate push to make Thanos big like Darkseid, but they aren't all that similar otherwise.
