I would have added it to the list, but the whole Hong Kong bit really sunk it for me. The rest of the game was mostly incredible with a very fitting soundtrack, but that bit... damn. On the upside, the music and the sheer peril of the situation down at the MJ12 facility was something else.
 
no love for Helghast? Killzone 2 you can sort of just stand around the dust swirls of the village as a sniper runs by. Its pretty amazing.
 
Didnt read the first 2 pages, but Dead Space has an absolutely AMAZING atmosphere, and music. The sound in general is phenominal and does an amazing job of drawing you into the experience.
 
Besides the obvious games like Shadow of the Colossus, ICO and Bioshock I'd like throw in Shin Megami Tensei III: Nocturne. I started a new game yesterday and I had almost forgotten how fantastic the atmosphere and music are in that game. I really really need a Shin Megami Tensei IV for 360/PS3.

i would highly recommend Dark Cloud 2. great music and atmosphere. i was fishing in a cave and my sis actually watched me play it just because she got caught up in the music and location. so relaxing...

Bestest answer, right there. Also: Panzer Dragoon Saga, Chrono Trigger and Final Fantasy VI. I wonder why it's all (J)RPG's I can think off. Maybe because they give you time to appreciate the music - in more action-focussed games I really wouldn't be able to tell you much about the music.

Also, Illusion City (MSX2, Microcabin). For a Blade Runner-esque gritty cyberpunk RPG it sure had super-cool midi-techno stuff. Examples:
