As EmCeeGramr said, there has been story since the first Metroid. Return of Samus defintely added focus to the story by having the baby Metroid, which turned into a full-fledged story as Super Metroid came along. But exposition used to only bookend the entire gameplay experience. There was the set up and the resolution, and everything in-between was direct player control. Now the narrative is an interruption. This is what sets the original trilogy apart from everything since imo. Really, it's the worst disappointment in years for me, i left the booth so saddened...
They fucked up basically everything: the game plays like shit due to the fugly d-pad controls (who the fuck thought that exploring a 3d world with that tiny d-pad would be a great idea, who?!?), the fact that the aiming is fully automatic makes the shooting uneven and dull, the transition from third to first person is akward and dumb (expecially considering that when you're in first person you can't fucking move!) and the graphics are not so hot at all (it was standing beside to Donkey Kong Country Returns, and the difference between the two was pretty abyssal... plus the Retro style destroys this one in every single aspect).
The only thing that really struck me were the cutscenes (which is a paradox, considering the nature of Metroid): the atmosphere is sick and the narration works, despit an unusual chatty Samus.
Disappointment of the E3 by far, sadly.

She was always a rogue, a loner and a rebel. Never a teamplayer or someone people befriended. And the focus was never so heavily on her character being female. Not that it's not important, but they can't seem to get enough of it, showing her face through the helmet and out of the armour all the time.
All this detracts from the mysterious atmosphere of the series, and the sense of loneliness and isolation, as Reggie put it.

Even the notion of a "story" and in depth explanations is all wrong with regards to the spirit of the original games.
