MGS: PAL card.
MGS2: bomb disposals and the bossfight leading up to it.
KOTOR: Taris.
Fallout NV: traversing New Vegas (on console version).
Uncharted 2: seriously, do I have to climb this train again...?
ME and ME2: Citadel main areas (aka Taris Lite) and wandering on the Normandy was a tedious affair.
Silent Hill 3: sewer section.
Vagrant Story: various mines and snowfly forest.

Have you noticed that the climb is actually quite different the second time? Different camera angles are used, there is much less time wasted on cutscenes and several other minor, but fun differences to find.

I didn't notice most of the changes on my first playthrough except at the end where
the camera faces you in your run through the final carriage instead of being behind
, but that change made me look for other differences on my Crushing playthrough, which I was happy to see.

I've been playing Infamous recently, and the worst missons are easily tailing people. Stop putting this shit in your games developers, it's never fun.
Really. It consists of you keeping an equal distance from your target and I don't think a single one exists that's fun. At least there's exceptions for escort missions.

I thought that scene was weird. It retconned the first chapter/ prologue for no reason, at least, that I could find out. I thought that the developers would skip the player redoing the climbing sequence. I thought wrong, and was waiting for a reason or a point that wasn't there (or I missed it).

Babel Tower in Xenogears.

Walk... Battle... Walk... Battle... Walk... Jump... Walk... Battle... Walk... Battle... Walk... Jump... Walk... Battle... Walk... Battle... Walk... Jump... "Dammit!"... Start over... Repeat x 100

this, holy shit.

also, the first few hours of Zelda: TP. there's a really great game a lot of you didnt get to see, past the horrid pacing of the intro and early wolf parts. god, hunting fairy-things just made me want to go play Okami, which is exactly what i did when i quit on the inferior wii version the first time.

I wouldn't go back to the first hours of Twilight Princess for money, that´s how bad it is.

I just did it this past week. It is mind blowing how awful it is compared to the rest of the game.

First thing that came to mind was the part in MGS2 where you have to run around defusing the bombs on the tanker. I guess it wasn't THAT bad but some of my other answers have already been said a bunch.

One section I absolutely loathe is the beginning of Xenosaga 1. The first four hours of the game (virtually everything on the Woglinde) just take way too damn long and have too much running through silent areas.
