The Talos Principle has an amazingly satisfying ending.
I liked Skyward Sword's ending.

The Danganronpa games have horrible endings lol
1 is underwhelming, but 2's is great. Crazy bittersweet that really makes you question your own views on. It's super well-done. Best in the series so far, though AE's is fine if not a bit of a lead-in as opposed to a real conclusion.forgiveness and atoning

To date still one of my favourite games.
The Witcher 3. If you manage to get the good ending, it's immensely satisfying.
Also, all of Alpha Protocol's endings, complete with news reports that update what happened with a number of the key players, are awesome.
MGS3's ending is so good that they could have never made Portable Ops, Peace Walker, or The Phantom Pain and you'd still completely understand why Big Boss became a villain.
It's complete.
