YS 2 has a decent albeit simply told Romance in the plot. Main character's a heartbreaker though
Katawa Shoujo does an absolutely amazing job of it and it's free if you haven't experienced it.
Does Harvest Moon like games count?
The Relationship buildup between you and several of the female characters in most of the games (up until marriage) is really well done. Rune Factory Tides is on of my personal favorites on that front
Persona 4 has some fairly satisfying relationships
Ar No Surge has 2 VERY well developed romances that go from friendship to romantic partners over the course of the game. One between Cass and Delta and the other between you (yes you) and Ion
In more recent games we Trails Of Cold Steel have Rean and his Harem. To be fair you only can choose 1 though. It never goes into a full blown relationship sadly (as of CSII) and stays at the "you're really important to me" flirty phase.
Xenoblade has a good love triangle between Shulk, Melia, and spoilers

I would suggest Geralt and Yen from The Witcher 3 because their relationship is fucking amazing but I'm not sure how much of my view is distorted by excitement/at seeing it realized/after reading the books.

Soul Sacrifice has a good tragic love story, and a few side stories, iirc.
That whole game was dour and miserable >_o
Couldn't even bring myself to play Delta, despite buying it. The world is just too...relentlessly hopeless.

If not, I guess Cloud and Tifa because that was one of the first games I played that tried to play a romance story straight, and kept it pretty subdued at the same time. It was never too in your face but you could they cared about each other. I mean its even implied they slept together, yet at the same time youre not really sure...
And Rean and Laura are my headcanon perfect couple in Trails of Cold Steel. I think their confession scene is the only one where they out and out say they love each other?

I like Alan Wake a lot but I think Alice is kind of a shitty character, frankly. Classic damsel with a superficial personality, although well-acted. If we're talking Remedy it has to be Max and Mona of the The Film Noir Love Story - Max Payne 2.
Oh, totally forgot about Soul Sacrifice, that is a great example! Loved Soul Sacrifice Delta and its (love) story to death. So much in fact, I bought the somewhat rare physical eng language asia release for like 80€s or something! I don't plan on unsealing it either as I played through the psn version of the game. That 80€s spend was for owning something i could put on my gaming shelve.
