(obviously in-name-only, like most Marvel Studios adaptations)
I mean, people hated Age of Ultron and Civil War in the comics but they still named them after those. The funnt part is when they would say in interviews, "No, this has nothing to do with the actual comic" to calm people down.

Why on earth would Marvel Studios entitle the one film that is supposed to serve as the culmination of what their entire cinematic universe has been building to since its inception after one of the most universally reviled comic book events of all time?

I feel Civil War was a different kettle of fish, receiving a much more mixed reception when it first came out, unlike Ultimatium which was reviled by both fans and critics alike.
Everyone hated Civil War in the comics too.

Probably because Kevin Feige is a big nerd like us and likes using those titles, but they ultimately do not matter in the long run.
The concepts in the events (particularly Civil War) certainly do matter even if the stories play out completely differently. So it makes sense to use them but they're not really doing so as a specific nod towards fans of the books.
