I'd prefer Nintendo spending all the resources on a new Cafe Zelda instead of wasting them on an HD remake. What a lot of people fail to understand is that scrapped content was put into later games, especially in Majora's Mask (such as the time-based system, which was scaled back to 3 days rather than 7). Majora's Mask itself was upgraded from the original OoT expansion*.
Yes Ura Zelda and Zelda Gaiden are technically different projects but Majora's Mask revived OoT concepts.

IIRC for Mario Galaxy 2, the orchestrated music was one of the last things Nintendo finished before the game got released.
So maybe Nintendo did the same thing and waited to do new music for OoT 3DS. But it's probably better not to get my hopes up, and just assume the music is unchanged from the N64 version.
