I'm fairly certain legendaries only switch with legendaries and non-legendaries switch with non-legendaries.

So we're only getting Mewtwo if it replaces Zapdos and we manage the Master Ball walk again.

Keeping the Master Ball until we need it is going to be hard this time. It will go to the top of the Pokeballs section of the Bag, rather than being buried under all the key items in the general Items list like in Red.
