They're rebuilt with their memories intact, presumably up to the end of the game. Well, for 2B, up to when she got stabbed by A2.
what im confused by... does her virus just go away then?

Her body was infected but her body was destroyed. There was another model that had her memories placed into it by the pods, same with A2 and 9S

Whelp. I didn't think they would actually delete all my save data on ending E. And I did this after I accidentally skipped the final cutscene

Game is one of the best I've played in years.
Objectively I think Breath of the Wild is a better game and I'm pretty sure I liked it more than Nier Automata, but I sure as hell ain't thinking about it as much as I'm still thinking about Automata. Yoko Taro really managed to break through that "things that are and aren't possible in games" barrier that he's talked about for years now. Go watch his GDC presentation from a few years ago if you don't know what I'm talking about, but I think Automata more than any other previous Yoko Taro game really pushed out toward the "unknown" portion of this graph.
Probably because Taro knows how to abuse the video game medium to tell a story. And he's probably the only one who does it this well. It helps that he focuses on interesting questions that relate to the human essence.
It sounds weird coming from me since this is my first Taro game, but Automata definitely left me with a good impression on his style and I look forward to any other games he may be working on. Uh, aside from the mobile games. Fuck that noise.

While it's definitely the worst game he's made, it's a prove to how car he's willing to go. Many things were intentionally designed to be frustrating, unrewarding and unfun which takes guts, especially considering that it was his very first game

One thing I'm confused about though. Prior to the reveal of 2B's true designation as 2E at the end, I thought 2B was secretly the same model as A2. Is that still the case or were all of those hints just red herrings?

Ok, so pretty much the same model just repurposed for a different role. Makes it funny to think that YoRHa is too lazy or cheap to change the design even with A2 still running around.IIRC one of the archive files explains this. A2 is basically the prototype for the type E androids. Even though during initial tests she scored pretty bad when it came to real battle she exceeded their expectations. So they used her data for the next generation which is the E series.

One of the moments in the game that hit me the most was after I wiped Pascal's memory. Seeing him back in his village selling machine parts from the villagers, even the children's cores.
Jesus...
I had more feels for Operator 60, Operator 210, and Pascal over the main characters. It was just sad shit.
so many of the side quests ending leaves bad taste in my mouth... damn..
