The Fierce Battle - Final Fantasy VI: Love the way this continues to build. Just such an amped up theme that feels almost beyond its time in some ways.
Battle B2 (Boss Battle Theme) - Shin Megami Tensei IV: The infamous Minotaur boss, this fight and theme show that this game isn't messing around, even on its first boss. Hard not to feel both pumped and anxious when fighting to this.
People Imprisoned by Destiny - Chrono Cross: On a totally other side of the spectrum, this song and the feelings this fight evoked have stuck with me far after I could remember anything about boss's name or particular story. Quite affecting, though.

We got robbed not getting the phenomenal Japanese remix they had in NMH2's JPN release. What a waste!No More Heroes is the king of this for me with all its boss themes but the best boss theme is Philistine for Margaret.

She's singing the song to Travis and its important to their conversations. The lyrics are from her point of view about Travis.
On YouTube if you search No More Heroes ost, soundtrack or song it's both the second and third song by view count. They're both close to Bad Girl's theme.
It's the song that has mattered most in any boss fight I've ever played.
It's also Catchy as Hell.

Most of the song has this sleaziness that works with how scummy the villains are, and the guitar kicking in around 1:09 is maximum fucking hype. For justice!

Lots of really great themes out there, but one I just recently fell in love with is the final boss music for Trails in the Sky the 3rd, Dreamy and Boisterous Holy Land- once you get past the beginning and it really kicks in.... it's so good.

There are two stage 4 bosses, each with a unique theme (the other theme is also amazing), so maybe you found something titled "stage 4 boss" and moved on.

We had a Game Boy long before anything else when I was a kid, so the two boss themes I first encountered were these two gems:
Kid Icarus: Of Myths and Monsters - Final Battle with Orcos
After three bosses that were more or less the same size as Pit, nothing prepared me for Orcos, who is two screens tall a la Kraid. This track carries a lot of that bewilderment I felt as a kid going up against this giant demon-man.
Kirby's Dream Land - Mt. Dedede
Sort of surprised nobody's mentioned King Dedede's signature theme yet. This track still impresses me, mostly due to just how cohesive it is even on the Game Boy's limited hardware. Instant energy going into that giant ring with the king penguin himself.
