I guess there's different kinds of cute. Square Enix has a lot of cuteness:
Marlene is the cutest child character in recent games, in my opinion. They do a good job of making you care for her. Look at that face and tell me you don't wanna protect her.
Rhyme from TWEWY is a shy young girl, very sweet but likes to poke fun at her older brother. She was the first to come to mind when I saw the topic, I've always really liked her personality.
Aerith is the grown up type of cute, like when you say "that's a cute girl" which usually means (to me at least) pretty but with a very youthful and innocent quality to her. Final Fantasy games have a lot of girls like this but Aerith is the poster child.

Man, Dragon Quest XI is such a great game. Seriously, if any of you haven't played it yet, do it. Was easily my game of the year when it came out, and one of the best JRPGs ever.

Makoto Niijima (Persona 5) - I just adored how cute and awkward she is despite being initially coming off as such a cold character. I though all the Phantom Thieves were great but Makoto just stood out by how endearing she was.
Garrus Vakarian (Mass Effect series) - Yes. I'm being serious here. Any Female Shepard who romances him will find a hilariously awkward but very sweet relationship. It's the best romance Bioware has ever written.

I just finished chapter 9 in FF7R, the whole dance sequence was sooo good but the best part was, how much Aerith was enjoying it and I absolutely found it adorable.
