I wonder what this would mean for old skeleton "Hero of Time" Link in Twilight Princess. If this theory is true it would seem that Breath of the Wild would have to occur before Twilight Princess?

The most popular theory right now is that it occurs in the third timeline, placing it between OOT and ALTTP.
Seeing as how a good portion of us here thought every Link was the Hero of Time it's stands to reason that this is most likely nothing more than a mistake by the commentator.

It could be a mistake, I emphasized that possibility in the OP from the start, but at the same time these are Nintendo Treehouse employees and not some random forumgoer.It's not too far-fetched to assume people that aren't invested in Zelda lore are going to think similarly.

May be they didn't use Link's blood but some other means which is why Ganon seems to ethereal and somewhat primal. Also might be why the Guardians are after Link as well beyond just him being an enemy. They need him to fully revive Ganon.
And Aonuma sighs, crosses out Breath of the Wild, and draws a fourth timeline branching from Ocarina of Time.
Maybe this is the version that dies? He was in the Shrine of Resurrection at the beginning, after all. Perhaps they put him there to be hidden from Ganon, then the world flooded, and Link's chamber was submerged during Wind Waker, and now that the world has dried, the Hero of Time is ready to be woken to save the world once again?

my theory is that Cataclysm Ganon destoyed the timelines, causing all three branches to reconnect, explaining how there are elements of all the games in the same world.
All Zeldas have a storie, what do you mean by this? Skyward Sword probably has the most cohesive and well told story in the series so far.I'm just happy that it has a story.

Turns out it was in the Zelda trailer, box art release date thread. Unfortunately it was just a guy saying his friend who went to the UK event saw a quest which said finish the hero of times destiny. So not much evidence.
